Check Settings → Trusted nameservers includes *.ns.cloudflare.com (it does by default). Domains that use Cloudflare's nameservers always count as active.
If the domain uses Cloudflare only as a proxy but different nameservers, add those nameservers to the trusted list, or point its mail (MX) here, then Re-check now.
